Just posting in case anyone else experienced strange behaviour.
It recently came to my attention that gzip-compress tarballs (and potentially other files) were being decompressed during download by the webserver. This was bad because it probably used more bandwidth, but also didn't change the file extension, so programs would then get confused about the filetype.
This issue didn't seem to affect other types of archives/compressed files.
With a slight change to configuration, this issue is now fixed.
Issues with downloading Gzipped Tarballs (.tar.gz, .tgz) fixed
